It's the icons. When I run a lot of game emulators, especially NeorageX and Nebula, it briefly resizes the screen to 640x380, and back, thereby throwing all the icons on the bottom and right of my screen to the top.
My solution has been to just not put icons in the lower 2" and rightmost 3" of space on my desktop for now, until I get a better solution, of which I don't think there is one.
