I've looked at a few cases, and they seem to be made out of different metal sections that are spot welded in a couple different places. If you just drill out the spot welds, you should be able to separate your case into parts.
My plan is to place the motherboard plate on the floor of the cabinet, with the expansion card support screwed upright into the wood behind it. Then I'll mount the drive bays toward the front of the cabinet, just under the control panel. It's probably a good idea to run a ground wire that connects the different case parts so that everything still grounds to the power supply.
Also, Fry's sells full-size case fans with large molded clear plastic ducts that collect hot air from the mobo. You might try 2 of these, and reverse one of them so that you have a fresh supply of incoming cool air as well as an exhaust. Of course, these should both vent to the outside of the cabinet, or you're just recirculating hot air.
