Well, I don't run it in windowed mode. Just get the regular windows version of mame, then in mame.cfg, set it's resolution to 640x480x(whatever bit depth your desktop is set to)
You can do the same in mame32.
Other consoles are annoying.. most do not allow you to do a full screen windowed mode. That is, you always have a window visible.
Cept ZSNES. It may be tricky to configure because the first time you run it it may try to switch resolutions on you. In any case, you need to set it to 640x480 windowed mode.
