Only the live actors and the real sets where they were shot were done in B/W and then given the glowing effects through successive color filter masks. But the tanks, cycles, mother ship, recognizers, MCP and most mattes are either actual 3D Phong/Gouraud-rendered animations or 2d CG drawings (for some static backdrops). Interesting to note that, unlike anything after ToyStory, no ray-tracing was used, as there weren't computers powerful enough to handle it. About the only thing that seems to be *made to look* like a 3d animation is the spiders scene. That one looks more like a traditional animation using a drawing program.
