I've never had a trouble getting 3 buttons at the same time in mame with a mk64... but I have to admit... I don't play zangief. But I definately have tried it at different times. The pc does pick them up seperately and can keep track of all 64 buttons pressed at the same time individually. I don't know if mame can thought but the OS can.
