For the motherboard, I would find a case with a slide out tray. These cases have a tray that you mount the motherboard to, insert the cards, etc (and screw them down to the metal riser of the tray), and then slide into the rest of case. The advantage here is that your add-in cards (video, sound, nic, etc) won't be flopping around unsupported. Or, you can get the mounting feet from Happs (www.happcontrols.com). They are called "PCB MOUNTING FEET", and can be found under Amusements/Accessories. They keep a space under the motherboard for better airflow, etc.

As for the drives, I would use a 3 1/2" to 5 1/4" adapter. These are two little brackets that let you mound a HD into a 5 1/4" case opening. They are only like $3, and would let you mount the drives off of the wood a bit, again for better airflow.

This is how I'm mounting my stuff in my cab, anyways. :)
