Trackball works in Arcadeos, but does not work in game??

I have a Happs trackball with interface. I am running Arcadeos in Dos and have a DOS driver that loads the mouse. The mouse works in Arcadoes, but does not work in gameplay (ie, in millipede, the joystick works but the trackball does not). Anyone have any ideas on this?
