DOS 6.22 is your limitation. I have a system set up that boots to the Windows98 "version" of DOS. This supports FAT32, and blows away the 2gig limit. All I did was installed Windows98 with the minimum install, edited the msdos.sys file so that the line that says "BootGUI=1" now reads "BootGUI=0". This boots me right to the Windows98 version of DOS. I do not have multiple partitions like you do, but if I ever want to boot into Windows98, I either type in WIN at the DOS prompt, or at boot up I have it set up to give me the choice of going to DOS or to Windows98.
