I have 3 machines running mame and every few releases or so one of my machines will get this message (when I upgrade). The only thing I have ever found that "fixes" it is downgrading to the previous version. I wish I could give you better help than "Oh well, just don't run the new version" but that is all I have for you.
BTW, upgrading to the next version (i.e. beta 4 when it comes out) has always fixed the problem. I asked this same question months ago (I think 36b11) and never got any response. Good luck! If you find an answer please let me know.
