What two cards are you trying to use? Not all cards are supported. check display.txt in your windows folder for more info.
I don't think you'll be able to do this with 2 PCI cards. The BIOS will choose one of the 2 cards to be your primary display adapter. That card will be used by both DOS & Windows, so arcadeOS & DOS & windows will all be running of your primary display adapter. The second display adapter is only available under windows98. under DOS is will just go black. Also, it's important to understand that windows adds it to the primary adapter, it doesn't allow you to just use the secondary.
But...
One way to do this, if your BIOS will support it, is to use 1 AGP card and 1 PCI card, and when you want to switch you'll go into the BIOS and set the VGA resources to either AGP or PCI. Use one for windows, and the other for arcade OS, just don't install drivers for the secondary adapter under windows. Many older BIOS do not have this option. Check with your motherboard vendor to see if you need an update, or even if one is available.
