: 1. playing Tron, in the actual arcade machine, isn't it odd and/or awkward having the joystick in the right hand? considering most games have it on the left or in the middle...

You get used to whatever is available at the time. As long as all games of the same name are uniform, usually it isn't a problem. However, when arcade operators get creative (usually when converting a game to something else), many times they'll put the controls wherever they fit best on the old control panel. For example, I remember most Street Fighter games had the buttons 3 over 3, but one had them 3 beside 3, which is hard to get used to when you're used to the other layout.

: 2. Gorf - emulator people should be able to answer this one. i can't remember, but does your ship only have the ability to have ONE shot onscreen at any given time? (i was reading about you can cancel a shot by firing again, but i dont remember having to wait to shoot next?)

Yes, you could only have one shot on the screen at a time. If you fired, it would cancel the other shot and start the new one from the bottom again. I bet that was really frustrating for people who just pounded the fire button...

: 3. Star Wars. are there any other similar games that use the same yoke and triggers? could you pull off Spy Hunter, Roadblasters, STUN runner with it? If i build a MAME cabinet after my NES cabinet, i'll probably stick with one set of controls for it.

I think Roadblasters, STUN Runner, and Hydra used a similar control, although I don't remember if they had the vertical axis set up on them. You'd be better off getting one that worked with Star Wars, because I'm sure it would work with the others as well.
