I did the exact same thing. The hole in the center of my joystick mount is cut with the same 1 1/8" bit I used for the buttons. I routed a space as deep as the top shelf-like part of the joystick is. I'm using 3/4" particle board covered in Formica-like laminate for the surface of the control panel, so there is about 1/2" of wood left above the joystick. I'm not sure how deep I actually routed the hole, I just set the router by eye and it worked out well.
