You could countersink the screws about an 1/8 inch and patch with wood putty....I used to do it this way. Now I build the box so I can use carriage bolts like the ones used in arcade cabinets. Then there is nothing to patch or sand.
On two sides (front and back) you have the bolts...see pic here:

There are 3 on each end....they may be a little hard to see since I simply paint over them with the rest of the box and they blend in nicely. You could buy bolts that are already black from Happ and not paint them but I found that they are never going to match the black paint you are using and look much better when painted.

Then on the left and right sides to make the edges nice I use T-molding... see pic here:

: : I agree... I'd finish the entire cabinet (not counting control panel), patch all screw holes, then paint everything. I'm building my control panel separate (it bears a STRONG resemblance to the HotRod controller) so it's all painted and complete, then when I build the cabinet itself, I'm going to finish it all up, then paint it.
