I am currently in the planning stages of my own
MAME Mega controller, but had already been considering this problem.

After reading these ideas, I think I have one to use in combination with the rolodex idea. I was thinking that after my control is done, I will cover it with a plexi or lexan surface. Then I could make labels out of a thin plastic sheet material similar to the old Colorforms. Static electricity will do the rest. Then when I want to play a particular game, I look to the Rolodex for the config I have set, apply the labels for those who need them. A small box full of some punch, fire, kick etc would be all you need.
The trick would be finding a good material to write on. I know I have a book of Colorform some gave me that has four or five colors of blank shapes ( circle, rectangles, etc.) that I could cut and use.
