Right click the MS-DOS prompt shortcut and change the properties there, also make sure ArcadeOS doesn't have its own .PIF file..
Did you press CTRL+ALT+DELETE to make sure MS-DOS wasn't running after you exited? Maybe you need some sort of memory program to tell you what threeds are running, sounds like something be a bit messed up along the way..
