I had similar problems with the Galaga-type modes on my arcade monitor setup. I would get a wave at the top of the screen. The problem was greatly reduced (nearly a complete fix) by changing my video card to one that was on the PC2JAMMA compatibility list (I went with an ATI Rage II+). It also gives me the VGA modes for the vector games, which looks great!
