The problem you're having is because your monitor can't handle the range of vertical refresh rates that you're throwing at it. Chances are, ArcadeOS is running at 60Hz, and when you start a game with a resolution supporting a refresh rate in the low 50s, the picture starts to roll. So, when you adjust the pot on the back of the monitor, you're bringing the vertical hold down to that refresh rate. And after you quit the game, you have to readjust the pot to bring the monitor back up the 60Hz. Check out this list to see what resolutions work with an arcade monitor:

The solution is to use resolutions with refresh rates in 57-60Hz range, or to use a version of MAME such as AdvanceMAME or VSyncMAME, which gives you a wider range of resolutions specifically for arcade monitors.
