Have you made any other changes since upgrading? Do you have an additional joystick plugged in? MAME (DOS) seems to only be able to read one joystick at a time. I have to unplug my usb wingman when I want to use my arcade panel (a joystick hack of sorts) with DOS MAME.
Since you got a joystick not found error, though, I'm guessing that's not the problem. Could it be that your mame.cfg with the old joystick setting has been deleted or overwritten with a new mame.cfg with the wrong setting?
Are you using pure DOS? Maybe your joy isn't fully compatible with it.
