Win 98 /DOS question

How come when I run arcadeos in a dos shell, I can run any game I want but when I run in the bootgui mode and go directly to DOS I get errors when some of the games launch...I'm assuming these are memory errors. I have CWSDPMI in my mame directory..

What gives?
