There problem is probably using AOS and MAME in the same directory.
MAME creates and uses a cfg file called MAME.CFG
AOS creates and maintains CFG files for all EMUs it has .app files for (including mame which doesn't need one) It creates a .CFG file with the same name as the EXE (ie MAME.CFG, COLEM.CFG, LOOPY.CFG, etc...) in the AOS directory. so if MAME is in the same folder there will be conflicts.
