Most of the console controller-to-pc hacks I've seen here used the parallel port. To hook a controller up to a keyboard encoder or hacked keyboard, you'd probably have to connect every button/input on the controller to a corresponding key on the encoder/keyboard matrix. So if a NES controller has 8 inputs, you'd have at least 8 wires running from the NES pcb to the encoder, or maybe 16, depending on whether you can connect the grounds together or not. The one example I can think of that I saw here made it seem doing it this way was a pain in the ass.
