I would try these command line functions:

/M - Force Microsoft mode (2 buttons)
/T - Force Logitech MouseMan mode (3 buttons)
/S - Force Mouse Systems mode (3 buttons)

For the two trackballs that I have, I use the /M switch.

so my lines look like this:
C:\MAME\MOUSE\CTMOUSE /1 /M
C:\MAME\MOUSE\OPTIDRV /2 /M

What OS are you using? Can DOS locate the com ports?
