I have had ArcadeOS either stop working or started doing strange things. To fix it, I backup the cfg file to another folder and copy arcadeos.exe from the zip archive back into my mame folder. Then copy the cfg back (but keep the backup). This works for me, but I think arcadeos rebuilds the dat file and any customs lists will need to be set up again. There's a utility to automate setting up your custom lists. You can find that at mameworld.
