Can you continue to play games via regular keyboard when they're on the E: drive? Since the IPac just looks like a keyboard at the hardware level, there's no reason why it should be sensitive to your mame install location.
Also, what do you mean by "doesn't work"? If you open a text editor (edit, notepad, whatever), and wiggle the sticks and hit the buttons, what do you see?
