I remember reading somewhere about cooling the motherboard etc. and that it was more efficient to keep the motherboard inside the case and its fans do a better job of cooling than leaving it out in the open. Of course, the entire cabinet also needs to have pretty good ventilation otherwise the air the case pulls in is just going to be hot to begin with!
Just my 2 cents and I've nothing to substantiate the claim other than what I read... I'll keep mine in my case since that makes it easily removable!
