The boot problem is probably because the Hotrod is not sending an "Ack" reply to one or more of the commands that are sent to it at boot time. Most M/B don't mind not getting the ack's but some do and just stop booting.
The beeps while in use also suggest the Hotrod is not responding to commands such as "re-send".

: Well your earlier suggestion was more promissing (about it being a BIOS/Motherboard thing) but it doesn't explain why the hotswapping techinique always works. Which is a shame.

: Maybe a new Motherboard is the solution but I hope not. I forgot to mention that the PS2 port makes my computer beep (the same sound when I hot-swap) when I use the Hotrod sometimes. Could my Motherboard be too clever for its own good by controlling the port too strictly?
