You my friend have run headlong into the infamous key ghosting/blocking problem.
There are links all over this site about how keyboards work and about how to avoid ghosting when using a hacked keyboard. Most people will tell you to go off and but some overpriced encoder but I say you can't beat the satisfaction of looking with pride at your hacked keyboard PCB; thinking of the other 4 PCB's that sacrificed their lives before you got one right.
Seriously: there are lots of links here about avoiding blocking/ghosting with hacked keyboards. Check out the site map for a start. If you are still stuck after reading the contents of this site e-mail me and I will dredge up my old documentation for ya.
P.S. Most of the encoders are actually very reasonably priced - but never let the truth get in the way of a good pro-keyboard rant
