Although Munich doesn't recommend molex connectors. I do. I built a nice control panel with 15 pin molex connectors (seemed to be enough for my needs...4way joystick + 9 to 10 buttons per player). And as you alluded to, this makes it very easy to swap out DC joypads with Playstation joypads.
Here is a picture of my custom control panel on my 4-player NBA Jam cabinet.
