I can think of some 3D games besides fighters using joysticks and buttons, I guess they're all sports games though: Sega's Virtua Tennis, Williams' NFL Blitz series and NBA Showtime series, I think they have a 3D NHL game too.
But there are some crazy controls out there on current arcade machines. That Namco whitewater rafting game Rapid River has a 2-person raft paddle. They also had Prop Cycle, where you had to pedal a flying bicycle. And Rolling Extreme, the street luge game. I like that soccer game that simulates penalty kicks using a real soccer ball.
And there's those (not 3D) 'bemani' music games which have dancing pads, drum pads, keyboards, turntables, and guitars.
