ArcadeOS help needed

I downloaded the latest version of ArcadeOs last week. After reading the 'ReadMe' and Help documentation that came with the program, I am still having difficulty using the frontend. I also read the FAQ's from various sites.

My problem is simple, (or should be):
When I edit an individual 'Game Configuration' from the Control menu e.g. Green Beret from 'scanlines' to 'no scanlines' I still get scanlines. If I change any other individual game parameter, it doesn't have any effect. Why?

I've found that going into the Mame .CFG file is the only way to actually make these changes happen. Am I missing something here? Isn't a frontend supposed to control the emulator configuration for you?

If you've got any idea where I am going wrong, please let me know. I sure it's probably very obvious to you...
