My project was a Dreamcast hack, but the ground wiring works exactly the same. Go get yourself some quick disconnects the same size as the prongs on the cherry switches. Now take your wire, cut it and strip it half an inch, then take another small piece of wire and do the same thing. Now crimp the two wires together into a quick disconnect, then solder the connection to make it tight.

Cut off another short piece of wire and strip both ends, then take one of the ends wires sticking out of the quick disconnect, and crimp that together with that wire. Repeat until you have enough quick disconnects to attach to all of the buttons and joystick grounds. Then put the quick disconnects onto the ground connection of the switches, at the prong that says "n/o", or normally open. In this way you can wire up every ground with one continuous wire that is cut in many places. Does that make sense?
