I boot into win98-dos (I have changed my boot.sys or boot.dos or whatever it is to go into non-gui mode) and do an autoload of AOS. When I want to go to windows I just unplug my arcade monitor (more on that below), plug in my regular monitor, and type WIN. I have win98 autoloading pc-anywhere and logging onto my network (two separate things). That way I can share files as well as use the mouse/monitor/etc on my "regular" computer to work on the mame machine. Instead of plugging my arcade monitor straight into my video card I have a video extender cable (male on one side and female on the other) hooked in between the mame machine's video card and the arcade monitor. That way I can unplug the two cables and plug a pc monitor into the mame machine. Hopefully this will give you some ideas...
