If you were just doing joystick hacks, you could wire your arcade controls to a 25-pin connector, and then wire whatever gamepads or whatever you were hacking to another 25 pin connector, one for each system. Then (while not connected to any console) you could just switch plugs - I'm sure you could also find some sort of switching box or something that you could switch all the multiple connections at once...

: I need to ask about the best way to go about making multiple system compatibility. Is all I need to do just make each ground separate and then put in a switch or something to make it work? If I wire everything up together it would cause a short I would assume...
