I use a pc monitor, but I have seen this same problem. It happened when I switched Raine to a specific resolution, I don't remember which resolution exactly,with full scanlines on. Raine will do about 20 different resolutions. It has three scanline options, Full, half, and none. When I turned scanlines off, while set to that resolution, the problem went away, although the display was squished vertically (My monitor doesn't really know how to deal with some of the resolutions raine spits out like 320X100 or 376x308.) on a pc monitor, 512x384 or 320x240 usually works the best.

You'll have to look in the readme to verify this but I believe the default setting for scanlines is Full (probably not the best setting for an arcade monitor anyway). I'm sure there is a command line option to switch it (probably something like -noscanlines.)Give that a whirl, if you haven't already. Maybe that'll do it.
