You need to replace the fuse on the controller daughterboard. I know because I did the same thing as you and I fixed it.

Here's a mail I sent someone about this:

1) Buy some little 1 amp fuses, solder and wire.
2) Open the DC by removing the 4 screws on the bottom. It should open really easily.
3) Where the controls plug in you'll see the daughterboard. There is an electronic fuse labeled F1 to the right side. Locate it.
4) Unscrew the daughterboard to see the underside. Locate the 2 solder points that match the F1 fuse.
5) Carefully solder wires to those and then to the new fuse. You can leave the old one there
6) Be careful about things not touching where they shouldn't.

If all went well you should again hear the beep from the controller again, signifying that the fuse circiut is working again. Good luck!

: I broke two different dreamcasts trying to hack the controllers. One i figured was because i had it plugged in while i soldiered on it, the other just went kaput.

: What causes this and how can i fix it? My dreamcast isnt under warranty and would cost $70 to get it fixed + S&H to california :( Id really like to know how to fix it for my self.
