If you mean pluging in neogeo carts into the ipac, the answer is no.
If you mean running the ipac in a neogeo cab then, yes, neogeo cabs use a slighty modified Jamma pin-out.
If you mean having the ipac connected to the controls at the same time as a neogeo motherboard, then no, that'll cause a variety of problems, you need to switch between them some how. I once left a hacked genesis controller connected and played my Jamma game, it wouldn't register buttons presses.
